PRESIDENTBOODSKAP VAN DIE

Great things never came from comfort zones.

I think we will all agree that the continuous drought in large parts of South Africa, as well as the outbreak of foot-and-mouth disease left us in

a very uncomfortable position this past year.

The ripple effect of this together with other factors outside our control had a negative influence on cattle prices. We all had to adjust to this. When I look back, I still feel the year had a positive outcome with great learning opportunities for all, as the demand for quality livestock was still high, irrespective of these factors. Fortunately people are very adaptable, and these very adaptions cause progress. Nothing brings us hope like good rains! We started 2020 with welcome rain where it was critically needed. With green fields everybody can be enthusiastic and excited about the 2020 auction season! This is a golden opportunity for us to grow our Beefmaster market share. Knowing that quality will always be in demand, astringent selection is

necessary in favourable conditions to ensure the high standards our buyers nationwide became accustomed to.

It is an honour to thank every breeder for your selfless input to better and promote our breed. Not only through your hard work, but also through our involvement and participation in amongst others the Alfa Show, Royal Show, Nampo and good results at the slaughter-ox competitions, confirms that we all pull together and put in hard work with one communal goal: Good Better Beefmaster!

To my fellow stock farmers: may this be a year of highlights, with enough green grass, enough gratitude and tolerance, and prices that will excite your heart over our Beefmaster Breed!

Enjoy the read. Enjoy farming!

IN DIE KOLLIG

The South African Beefmaster breeders and the buyers of their bulls have been at the forefront of breeding since the introduction of

genomic information in their BLUP breeding values. GEBVs, as the Genomically enhanced Breeding Values are known, enable breeders to reduce risks when selecting from the pool of selection

candidates, especially bulls, as replacement stock in their herds. From the onset, the latest technology that science has to offer is used to predict genetic merit accurately. Beefmaster breeders are also known not to show any bias in comparing any potential breeding stock and to evaluate them on equal terms, as is required for fair comparison in BLUP breeding value predictions. The combination of clearly defined trait definitions, objective measurements, accurately recorded parentage, fair comparisons, well-constructed selection indices and sensible breeding plans are the elements to successfully make use of GEBVs.

Participation in the Beef Genomics Program (BGP), funded by the Technology Innovation Agency (TIA), has resulted in enabling SA Stud Book to develop and implement GEBVs, based on the application of Single Step methodology, for the Beefmaster Breeders’ Society of South Africa (BBSSA). As a key of this methodology, it makes use of the true genetic relationships among animals in the breed, based on similar single nucleotide polymorphism (SNP) patterns on the genome when the genotypes of animals are known. The associations of such

related families and individuals with differences in genetic merit in the breed, for all the traits with BLUP breeding values, assist in enhancing the accuracy of genetic merit prediction for young animals, those that cannot be recorded (like maternal ability/milk or daughter fertility for bulls or scrotum circumference for females) and for with limited recording (like real

time ultrasound and feed intake for some bulls). The implementation of genomic selection has also resulted in more and more breeders genotyping their animals to benefit from making use of this technology. Genotyping has also assisted in identifying animals with markers associated with traits influenced by single genes, such as double muscling and polledness.

The next step

On the other side of the Atlantic Ocean, Beefmaster Breeders United (BBU) in the USA has also implemented similar methodologies for the genetic merit predictions for the Beefmaster cattle of their members. Of special significance is the fact that the USA and South African Beefmaster populations are genetically connected since the breed originated in the USA and genetic material is constantly exported to South Africa on a regular basis. Normally, the genetic merit of individual animals from two populations will only be comparable if data is pooled prior to BLUP breeding value predictions or when a methodology, such as MACE (multiple across

country genetic evaluations) employed by Interbull is used where known BLUP values of the same bulls in both countries are known. Due to a limited number of progeny per bull, MACE is not a practical alternative.

The real step-up is to use genomic information to link the two Beefmaster populations effectively. BBU and BBSSA immediately realised the value of exchanging genotypes of animals between the two bodies. This will not only establish the true genetic relationship between the two populations but the inclusion of the information in Single Step Genomic Selection evaluations will enable breeders to immediately compare the genetic merit of these animals in both populations. South African Beefmaster breeders will therefore be able to compare the genetic merit of USA bulls on the local scale, given that they are genotyped.

This merit can immediately be compared to that of local bulls and, more importantly, specific cow herds. USA bulls will also receive BLUP breeding values for all traits locally included in genetic merit predictions, including the Cow Value, Growth Value and Production Value. This puts decisions on semen imports to a new level. Similarly, USA Beefmaster breeders will immediately be able to market their bulls with confidence in South Africa as the progeny performance will be predicted more accurately.

Although mind boggling, technologies involving genomic information are accelerating the pace of selection. The Beefmaster Cattle Breeders’ Society of South Africa and their BBU counterparts break new ground and is lifting the bar for future developments and practical implementation of the latest scientific discoveries in animal breeding.

DEELTYDSE BOER

TEELWAARDES KOM EERSTE

“Niks is egter vas nie.

“Daar is nie foefies nie.

Official Journal of Beefmaster SA 2020 17

Voorkomende behandeling is moeilik omdat daar soveel verskillende hartwaterstamme is.

Op dié maniere is vrektes weens hartwater in Meyer se kudde net sowat 4%, teenoor 15-20% by sommige ander beesboere.

GOEIE SPANWERK

Tussendeur is hul bestuurder, mnr.

Dr. Hendrik MeyerE-pos: [email protected]

Without going into too much detail, the history of modern-day farm animal breeding is briefly as follows:

Early history, after the domestication of livestock species, clearly show the impact of the symbiotic relationship between man and animal. Migration of livestock species and breeds are mostly linked to the movements of people. Not only were preferences shown in terms of the function of animals, but in many cases, it is also linked to cultural or status significance. Simply think of the value of specific cattle hide colours for the manufacturing of shields for a king’s army, in an African context, for example. Murals at the Egyptian pyramids not only depict the utilisation of livestock for food, fibre and milk, but also even depicts the application of reproduction and breeding practices. The well-known description in the Bible of the application of selection and breeding of small stock also come to mind. Jacob managed to select for specific colour patterns as well as for production efficiency among the sheep of his uncle. According to the story, he was very successful in applying hand mating by keeping the rams at the water points waiting for the ewes to quench their thirst.

Modern day breeding can be traced back to Sir Robert Bakewell that coined the phrase: “Like begets like”. He noticed that the performance or other properties that distinguish some breeding animals from others run in families (even breeds). One of his “secrets” was to “mate best with best”, to combine the good properties of good parents and other related animals in their progeny.

Although this principle seems to be sound, many years later Professor Jay Lush remarked that: “Like does not always begets like”.

DIE BOER EN DIE WETENSKAPBLUP BREEDING VALUES: STILL RELEVANT IN MODERN DAY LIVESTOCK BREEDING?

Historic perspective and relevance

This is one of the basic principles of BLUP breeding values, namely that related animals share common genes, especially those genes responsible for differences in progeny performance.

This describes the second very important principle in BLUP breeding values, namely that each animal receives a random sample of genes from its parents.

Being random means that the likelihood might be biggest that the genetic merit of an individual will be the average of its parents (mid-parent), but this will hardly ever exactly be the case. This random sample received is referred to as the “Mendelian sampling effect”, named after Gregor Mendel, the person who discovered the fundamental laws of inheritance (based on single gene expressions).

During the “Golden Age” of Population Genetics brilliant scholars like Haldane, Fisher and Wright were producing their great work and were instrumental in reconciling biometry with genetics and thereby creating a new science. The relationships and expected behavioural patterns through selection (natural and artificial) is best described by the handbook that all modern-day geneticists and animal breeding students had to endure at University, namely “An introduction to Quantitative Genetics” by Falconer (and in later editions Falconer & Mackay). The most important concepts, when dealing with traits of economic importance in farm animals (and probably with all other living organisms), is the role and parameters associated with additive gene actions. The variation in the contribution of additive genes to the observed (or measured) variation among farm animals in a defined set of environmental and other known parameters (such as the sex of the animal, the age of its dam, its own age, the way it was treated, especially in terms of nutrition, and others) is of special interest as this is normally described as a

Official Journal of Beefmaster SA 2020 29

The third and, as important, source to be included in BLUP breeding value predictions, is the additive (genetic) variance (and covariance when more than one trait or other random effects are included in the predictions) in relation to the observed or measured variation, therefore accounting for differences in heritabilities among traits and populations (breeds and/or breed groups).

ratio when compared to total phenotypic (observed or measured) variance (in the same set of the defined environmental or known parameters). This ratio is called the heritability (in the “narrow sense” for the specific trait). Visscher, et al (Nature reviews in GENETICS Volume 9, 2008) refer as follows to the term heritability:

“Heritability allows a comparison of the relative importance of genes and environment to the variation of traits within and across populations. The concept of heritability and its definition as an estimable, dimensionless population parameter was introduced by Sewall Wright and Ronald Fisher nearly a century ago. Despite continuous misunderstandings and controversies over its use and application, heritability remains key to the response to selection in evolutionary biology and agriculture, and to the prediction of disease risk in medicine. Recent reports of substantial heritability for gene expression and new estimation methods using marker data highlight the relevance of heritability in the genomics era.”

Charles Henderson showed the world how to combine all these sources and to utilise them to accurately predict the genetic merit of animals. Not only did he brilliantly and elegantly constructed a complete set of equations for breeding value predictions and variance component (heritabilities genetic correlations) but also solved one of the marvels of modern day science by explicitly drafting the inverse of the matrix describing the relationships among all the animals included in the equations, something that was not possible to calculate with the computing power at the time (still not possible today for large datasets). An appropriate quote from one of Henderson’s students are:

“Henderson, over the years, introduced matrix algebra as a tool to a reluctant set of animal breeders. Matrix formulation made description and derivation of properties of the Mixed Model

A side comment:

Shortly before his death, Henderson addressed an audience of mostly young scientists present. He ended with some advice to them:

1. Study methods of your predecessors.2. Work hard.3. Do not fear to try new ideas.4. Discuss your ideas with others freely.5. Be quick to admit errors. Progress comes

by correcting mistakes.6. Always be optimistic. Nature is benign.7. Enjoy your scientific work. It can be a

great joy.

Equations much easier. Matrix algebra also led to Henderson’s second most important discovery, one that ensured the Mixed Model Equations would become the foundation both for genetic evaluation systems worldwide and for estimation of the necessary genetic variances and covariances. He knew that records of relatives of an animal provide information about the genetic value of that animal.”

Henderson’s ground-breaking ideas and work were published as early as the 1950’s and is still the foundation of accurate breeding value (genetic merit) prediction for farm animals (and a wider variety of other species).

In principle, BLUP breeding values rely on a few assumptions:

• A distribution in observations and/or measurements that is close to a “normal” distribution (the known “bell curve”), especially within contemporary groups.

• Relationships among animals included in the prediction rely on an “average” relationship. This is especially important for collateral sibs (brothers and sisters, cousins, and others). Due to the randomness in the formation of gametes, the true relationship is not known, except when other means, such as molecular information is used to determine specific relationships.

• Genetic parameters, such as additive genetic variation within a trait (and resultant heritability estimate) and covariances among traits (and resultant genetic correlations) reflect that of the population (breed) the breeding value predictions are intended for.

It is therefore reasonable to enquire if these assumptions are met and if not, what impact that may have on the accuracy of genetic merit (breeding value) predictions with mixed model technologies.

The rapid developments and expansion of computer technologies, outstripping the predictions of Moor’s Law made in 1965, as well as the battery of animal geneticists involved with the expansion of Henderson’s ground work have been instrumental that BLUP breeding values have became common practice to accurately rank production (and other) animals on genetic merit as parents for a next generation of breeding animals.

Without going into too much detail, the assumptions, or lack of adherence are either overcome or, have no marked influence on the final ranking of animals for genetic merit based on BLUP breeding value predictions. • Models and application of mathematical

techniques, such as curve-fitting or modelling and minimum contemporary group size address the first assumption. This is even the case for

non-linear traits, those with uneven distribution and being expressed as a threshold character (such as calving or lambing ease, female fertility, etc.).

• The advent of the incorporation of the genomic information of individual animals into genetic merit predictions for BLUP breeding values initially focused on using a multitude of SNP markers to enhance the direct prediction ability through establishment of, so called, SNP effects and enhancing the parent average (or subsequent) BLUP breeding value predictions in an elegant blending. This has now been replaced using genomic information to establish “true” genetic relationships among all animals with known genotypes and replacing the assumed “average” values used previously. This exiting development immediately links animals correctly, those with BLUP breeding values that are very accurately predicted due to them being based on extensive progeny recordings, with young potential breeding candidates.

• Genetic parameter estimations are carried out using representative samples of the population where BLUP breeding values are employed. The best methodologies employed (such as the restricted maximum likelihood methodologies and their derivatives initially developed by Henderson) and recalculated from time to time to reflect possible changes due to selection or genetic drift.

One of the main concerns, mostly unfounded, is that a BLUP breeding value for a specific trait will not accurately predict the expected progeny differences when such progeny will have to perform in environments different to the ones where the parents or other related animals were recorded. This is mostly overcome through one or more of the following:

• Good linkages among herds and flocks by regular exchanging of males or males that are related to those used in other herd of flocks.

• BLUP models that include possible genotype by environmental interactions as adding additional (“random”) effects, such as sire by herd or “standardisation” of phenotypic (recoded) data to account for possible heterogeneity in performance of animals over contemporary groups (where there are vast differences in variation from one contemporary group to the

next) that might influence re-ranking of BLUP breeding values.

• Encouragement for all breeders in a breed to take part in recording, thereby covering all possible environmental effects and production systems that might influence any possibility of such re-ranking.

• Educate breeders to make sure that their production systems and management regimes are as close as possible to those of the buyers of their breeding stock.

A BLUP breeding value is simply a tool to achieve a breeding objective.

A BLUP breeding is still the most accurate tool for the job and should not be blamed when used wrongly. The latest developments for the incorporation of genomic information to enhance the accuracy of prediction even further increases the responsibility using BLUP correctly even more. Despite the deep-rooted scientific principles that BLUP breeding values are built on and the advanced technologies used for the prediction of genetic merit, any breeder and producer of animal products can easily apply it to increase production efficiency. Never use single trait selection as the correlated responses will usually result in lowering the overall productivity in future generations. Genetic merit should be linked

to economic value, by focusing on well-constructed selection indices (“Selection values”) linking genetic variances and covariances to profit-linked values.

Accurate measurements, where animals are fairly compared in contemporary groups and the keeping of accurate pedigrees are keys to success for breeders to rely on this tool. Where genomic information is used in BLUP breeding value predictions, breeders should seriously consider adding it to their arsenal to reduce the risk of decisions even more.

The Interbull sub-committee of the International Committee for Animal Recording celebrated ten years of Genomic Selection in Dairy Cattle during 2019. Although the initial uptake was slow locally, the Genomic wave is now also hitting South Africa. Local breeders should make sure that the “genomically enhanced” breeding values offered to them resulted in a BLUP evaluation based on the local population of their breed and adhered to all the conditions stipulated in this article.

When correctly done ….

BLUP is more relevant today than ever before.
